It has been 2 years since Mewtwo as Taken Reign of the World. He owns the land from His throne in Silver Tower after he defeated Mew atop there. Now there are 2 sides formed One to stop him and One to protect him war has clashed between to sides for a along time.

So... Basically, Mewtwo is a douchenozzle that killed humans and beat the crap out of Mew to take over the world. And he's apparently causing a reign of terror among all pokemon (since all humans are dead). Moreover, (and I'm quoting you) "the Knights take benifit from humans in some way shape or form"
You're still not telling me shit. Humans are dead (unless some are still alive or something), so how could the knights take benefit from human beings?
Why would anything want to team up with Mewtwo if he's such an insane monster? What, does he threaten them? Are they similarly insane?
I understand his want to destroy the Pokeballs; they're basically slave leashes. That doesn't explain why he's causing a reign of terror over Pokemon.

Make a coherent explanation please. Something good? Like, five hundred words, maybe?

You know, a good roleplay plot doesn't require so many questions in the first place.
Write a 500 word plot showing Mewtwo's motivations, Mew's motivations, how and where the humans survive, etc. Then we'll be content.

Interesting proposition, but I'd undoubtedly let it die like my other roleplays. I'd be willing to help you out with making such a plot, providing you actually figure out any and all plot points beforehand.
